Memories fade quickly!
If there is no indication of a special arrangement how is someone to know?
Mark the distributor or engine in some way to indicate the special timing modification.

Checked a NOS intermediate shaft and the slots are aporoximately 90 degrees apart.

90 degrees apart? That doesn't sound right. If I remember correctly yo are supposed to line up the pump with the oil pan rail and then with the shaft in it is looking generally at #1 spark plug. Been way to long since I had one apart but that is going from memory.

Elmer , the manual states that the oil pump keyway should be parallel to the block with the number 1 cylinder at tdc.
As we already know yours is not. The intermediate shaft has been modified in your case to compensate for this error.
A mechanic not knowing this fix would be confused by trying to time things correctly.
Your fix is fine just make note somehow that the intermediate shaft has been modified to accomodate an incorrectly installed oil installed oil pump.
To Rick’s point I went and looked at the intermediate shaft.
The slots are greater than 90 degrees.
